The gameplay of Final Star Force goes back to the formula of the original Star Force, but with updated graphics and some extra power-ups. Other things that have been changed from the original are the style of the title screen's logo, the background, and some enemies. Players control the two space fighter ships Blue Nova and Red Nova. There are three different power-ups to choose from called "Pulsators". Each name of a Pulsator has a letter at the beginning of it (e.g. A-Pulsator, B-Pulsator, C-Pulsator). The power-up system is similar to the one seen in the 1990 Raiden arcade game. Unlike other games that requires players to obtain powerups to enhance their ships, the power meter itself charges up automatically to increase their fighters' power.

According to one of Nostradamus' supposed prophecies, in July 1999, a great leader would come from the sky to rebirth an old ruler over a lost province on Earth. In the game's story, this prediction comes true in the form of an alien invasion. Originating from Saturn, the alien invasion force quickly attacks many locations on Earth in preparation for an even bigger assault and possible complete global domination. Efforts are put into the design of advanced space fighters and mecha along with the best fighter pilots - in this case, pilots Dalas and Joanna - to combat the Saturnites and dispel any further doom prophecies from materializing on Earth.
Taking place in the year 2191, the player pilots a recently developed space fighter, the SR-91, through six stages to defend the Earth from a two-year-long alien invasion. The SR-91 uses the VAWS (Variable Armor and Weapon System) which uses the Optica Weapon Arms. The Arms shield the ship from top and bottom attacks, provides back-up fire and using its Arm System can be positioned to fire in various angles depending on the current weapon. The SR-91 uses one of three different pick-up weapons: the red "Taikuu Laser", thin red beams that fire straight forward; the yellow "Ring Laser", yellow rings which can be aimed in all directions and provide good coverage; and the blue "Hansha Ball", blue spheres that can be also aimed in all directions and bounce off the walls. The only other pick-up items are Speed Ups and Speed Downs. Extends were set at the first 70,000 points and was added with every 80,000.
